It's done in a stream-of-consciousness format. I believe it is intended to be a humorous third-person limited omniscient look into the mind of Mikuru, whose continual fluttering daydreams pepper the plot. What her truest reality is (and isn't) is up to the viewer to decide. Personally, I congratulate them for the novel idea.
actually in the real anime 'the melancholy of haruhi suzumiya' the characters make a movie which is what this is now. i've seen both already i would know xD
